A neighbour of mine has a Jandy LRZ throwing a check ign fault.

At first it was just the flame rod. As it would light up and then go off immediately.

I cleaned the flame rod, now it runs anywhere from 10-20 minutes and then goes off on the same error.

What else could I be checking?  The intakes and exhaust aren't blocked or anything as the manual states to check
.

Something to look for is condensation.  Maybe the incoming water is so cold that moisture is dripping onto the flame sensor.  Usually there's a bypass between the hot and cold plumbing that will help prevent this.

Okay I will look for that.  The incoming water was around 62 I think.  The outlet water didn't feel all that warm.

What reading are you getting on the flame rod?  Check the connections where the manifold bolts to the chassis, and check your ground wire connections.  Check your manifold pressure to make sure you have a good flame.
