Has anyone encountered a problem with ESA for replacing electrical whip on an A/C?

Defect Inspector:
OESC 2021 Rule 02-004- Any person responsible for any installed, alteration, repair, or extension of any electrical equipment, shall obtain a notification of work from the Electrical Safety Authority.
no notification taken out for relocated A/C. Also replaced wiring from disconnect to A/C

Yes, but they normally only bug you in new construction, unless someone calls.  It's likely the client caused this one.  Anytime you install or alter wiring you need a permit.

If you're paying for a lot of permits look at joining the RBO program. (Formerly ACP).  You will have access to an online system for permits and it will cut the permit costs in half.  They only inspect 1 out of 10 jobs or so.  I had to complete a 3 hour online HVAC course and exam, in order to join, but it's worth it.

Im in the process of opening a HVACR company.  Just scrolled thru the ESA website for information on registration.  I will be doing very little if any installations in commercial facilities, maintenance and demand service almost solely.  I'm certain I still have to register with ESA, can you confirm?

As far as I know you do not need to register in order to purchase permits.  You could just pay for a permit anytime you needed.

I attached ESA Bulletin 2-3-18 Notification not required Rule 2-005, and it explains when we need to buy a permit.
