Doesn't removing the schrader valves defeat the purpose of a vacuum?

No, but it would certainly take longer to pull a vacuum.  As long as the gauges were attached to the service valves the schrader cores would be pushed in and the system would be open.  You're right though removing the schrader cores and using a larger 3/8" hose will speed up the vacuum pump run time. 

That's the irony because it sounds like this installer is trying to save time.  Now besides leaving schrader core leaks he probably has left the refrigerant contaminated with moisture.

Sorry Nash, I misread your question.

If you use a couple Yellow Jacket #18975 ball valve tools, you can pull a faster vacuum by removing the schrader cores.

Have a look at the attached document from Yellow Jacket.  Read the last section , What Can I Do To Speed Up The Evacuation Process.
